The answer depends on the upgrade. You can only use three of the same on your team on a mission. So, try keeping four of each type on weapons upgrades. As you reach level 7 (VII) weapons and armor, you'll have an extra slot for upgrades(twototal). Different enemies are vulnerable to different upgrades. Geth/AP or Tungsten, Organics/Shredder or Pollonium, and Incendiary (later Hellfire) is good versus anything.
On armor upgrades, its a toss-up. All except Wrex need a medical interface (later medical exoskeleton). Wrex's natural healing (boosted by raising Health or another skill) is as good as a med scanner, except in toxic protection. Biotics are boosted on cooldowns by two early mod which are combined later in the kinetic exoskeleton later. Shield interfaces and shield modulators work great in intense combat.
One last thing on weapon mods. Wach character has default weapons they specialize in. Theres no use carrying more mods than weapons the ground team will use. Always keep your best Tungsten penetrator, though. I keep enough to arm all 6 characters once I'm committed to Ilos. After you reach level 10 (X) mods, it's all about making money till you reach your $9,999,999 cap. After that, pickups are only good for omni-gel. This usually only happens on a second playthrough with the same character, or possibly a third playthrough, if you're going for level 60.
